You should do as many low level quests as you can in Velen before you move on. Don't worry you'll be back. I know most people aren't to fond of the Novigrad arc but it's hands down my favorite.It can drag a little but I'm partial to the characters there.
Also, what level should I be when I leave velen? Skellige recommended level is 14-16 for a few of the initial quests. Once you have access to leave Velen you can leave at any time. However its worth exploring the place. I did the main quests and there's still a lot left to see in Velen.

As the others have already stated Novigrad does come first. IIRC you can't even go straight to Skellige since the quest requires you to find a ship that sails there and that ship is in Novigrad ;) Remember that if you get too far ahead of the recommended level for quests, you won't earn xp for completing them anymore.
